Middle School at Johnstown Christian School consists of grades 6-8 and provides a bridge between elementary school and the consistent change of classes and teachers in the high school. Students begin to have a wider variety of teachers but in a more structured environment. Study skills that are required for successful higher learning are emphasized. Students are offered an array of classes that best meet their development and academic needs. In addition to regular academics that include the opportunity to begin Pre-Algebra in seventh grade, middle school students participate in the music program, art, technology, Spanish and physical education.
Each week students participate in chapel services centered on worship and additionally attend a yearly retreat to concentrate on who God is and how He wants to interact with them in their personal lives. Additionally, middle school students are provided with the opportunity to grow their spiritual understanding by engaging in individual and group service projects once each quarter. These often consist of helping a neighbor, participating in a church mission project or serving the poor and elderly.
Middle school students also participate in art and technology classes as well as middle school choir. They also are encouraged to participate in competitions:
- Association of Christian Schools International Competitions: Speech Meet, Creative Writing, and Spelling Bee
- IU8: Reading Competition
- LEGO Robotics League
Middle School students also particpate in semester interest clubs, including:
- Baking

- Chess
